InnoDB or MyISAM?

I was running a repair on the DB's today after a stall in the MySQL service last night. I got repair errors on one and realized my newest vBulletin install has InnoDB tables where my other DB's are using MyISAM. What is the difference and should one be the other instead...i.e. what's better? Also, if InnoDB doesn't support repair, how to you correct issues with this table type?
